Urs Linsi is leaving FIFA after five years as general secretary, world football's governing body said in a statement on Monday.
Linsi, 55, a former banker, took over the position following the acrimonious departure of Michel Zen-Ruffinen in 2002.
FIFA said it would now reorganise itself for the period up to 2010 when the World Cup is held in South Africa.
The executive committee will decide on the appropriate organisational structure at its meeting on June 27.
Until then Markus Kattner, FIFA's finance director, will be the organisation's acting General Secretary.
